Bairstow (60) and Hales (57) broke the back of the chase after Jason Roy (2), who struck an England record 180 in the five-wicket win at the MCG on Sunday, chipped Mitchell Starc to short mid-wicket in the first over.
Bairstow and Hales both fell to Australia debutant Jhye Richardson, while Starc (4-59) made the tourists jittery with the wickets of Eoin Morgan (21), Jos Buttler (42) and Moeen Ali (1) as he cranked up his pace.
However, Joe Root (46no) and Chris Woakes (39no off 27) saw England home with 5.4 overs to spare - Woakes dominating a partnership of 47 and hitting the winning boundary as Morgan's men earned just their second victory in eight ODIs against Australia at the Gabba.
Aaron Finch (106 off 114) earlier completed back-to-back ODI centuries after his 107 on his home ground in Melbourne - it was the opener's 10th ton in the format and fifth against England in just 18 innings.
